He also won Tennis Masters Cup in the same year. He also reached the semi final at US Open but unfortunately lose to Mark Philippoussis due to fatigue. He ended the year on a high note as he was runner up in ATP World Championship.

Moya finished as runner up in Indian Wells in 1999 and finally reached the world number 1 rank for the first time ever in his career. However, the same year, he failed to defend his title in French Open as he lost to Andre Agassi in 4th round. Later on, he suffered from a back injury and retired from the tournament. But despite the injury, he finished in top 50.
